I am curious why this system doesn't seem to support objects with more than one shader applied to it. This seems to be a major limitation to me.

Hi Onilinksword, Because our system mainly based on the procedural primitives and that was not easy to achieve face-based shader assignment in procedural program. Would you please separated your geometry into the parts and each part remain one shader. Also there is an alternative "Mesh Drive 2.0" which is only method support multi-shaders on ONE object. It have the same usage as the "Mesh Drive 3.0". Thank you for your testing:) And sorry for that inconvenience.
